I can't tell if it is just clogged from pollen/allergies, or if he has something else in there. Do I just let it resolve itself, or does it need to be cleaned out?

Take him to the vet asap. If there is something lodged in there, it can cause serious problems and need major surgery to get it out if it isn't dealt with right away (eg while still possibly accessible under a local anaesthetic for example). Whatever the situation, you need to make sure your dog is OK and comfortable and find out what needs to be treated and the right place to do that is his vet.
